Use the WAD Installer. Put your wads under x:/wads and the installer under x:/apps/wad_installer and the Homebrew Channel should load it just fine. Just make sure to rename the installer's .elf to boot.elf, if you don't, the Homebrew Channel will simply ignore it. X being the drive letter of your SD, of course.It's the same for any application using the channel, whether it is a dumper or an emulator. Always under x:/apps, with its own custom folder and boot.elf file.
