you probably would not want to destroy the missile, even if it was heading for the capital. A nuke blast at 200,000 feet could knock out all the electronic in america. Not even your flashlight would work.

Exactly, energy conservation and dissipation makes energy-based weapons in atmospheric conditions.... well, next to useless. In this case, all they're looking for is a way to partially dissolve and destroy missiles. This wouldn't be possible in a portable situation, think of how much space in that plane is dedicated to the laser's poewr plant.
